Thomas is unlocked at different points in each main POV. Geddoe has an option to "keep looking around" after the Karaya Village incident, and you will be able to unlock Thomas in his Chapter 1 - if you choose to go back to Caleria, Geddoe won't meet Thomas until Chapter 3.
I'm currently replaying the game and I didn't get such an option. After the Karaya Village incident, I get to choose between "Let's head back to Caleria." and "......", but both options allow me to visit Lake Castle and trigger Thomas chapter. Does it maybe depend on other options as well? For instance, I didn't fight Borus.
