[Spoilers] Suikoden III ending

So at the end of Suikoden 3, Luc and Sarah are crushed by the collapsing ruin after the final boss battle, however a later scene depicts a green and a blue orb of light returning to Leknaat at magician's island, which are implied to be (in some form :?: ) Luc and Sarah.
My question is, are the two of them still alive, just as those orbs? Are the orbs their spirits? Most importantly, what happened to the True Wind Rune? Is it still attached to Luc's body under the rubble, or is it somehow infused into that orb?

It's supposed to be their souls.

About what happened with the Rune, we still don't know.

On a similar note (which may have been brought up before), why is it that several of the characters in Suikoden 3 either die as part of the story or are not your allies before the game ends, yet still count towards the 108 stars, with Luc and Sarah being prime examples

Your question can only be answered by someone who actually worked on the game but the most likely answer is that they probably didn't think too hard of the implications of this setup and just thought it'd be a cool idea.
