Whether or not they can move on their own or if they were in one place or not doesn't matter. Either way it would still make sense that most of the runes are in the main continent Harmonia/Toran/Grasslands and Surrounding Areas. Why? Because most of that land once belonged to Harmonia to begin with! These places split from Harmonia. We all know that Harmonia is out to collect all of the true runes, so when these guys split they undoubtably had people who were possessed by the runes who agreed with their splitting from Harmonia and so they went to these "new" countries.
