Lepant probably did briefly return to a peaceful life in Kouan, but we saw Tir walking away from the capital at the end of Suikoden 1, and the country somebody to take over as president, and Lepant was the most suitable choice.

A better plot hole is in Suikoden I when Windy says that Ted hasn't changed a bit in 300 years when he clearly has gone from a child to an adult and they've never met between the two events.
